You cannot "undo a delete" in iBooks on the device itself. If they were downloaded through a source other than the iBooks Store, they're likely deleted for good and you'll have to find them again somewhere on the internet. They may also still be in your iTunes library if you've synced your iDevice using iTunes.
The ebooks are still on your hard drive (or ssd), but they're hidden inside the iCloud drive (e.g., iCloud Drive > iBooks > xxxxxx.
How to recover lost iCloud Drive documents
- Head to iCloud.com on the web (works on Mac, iPad, and other desktops)
- Log in and click Account Settings (under your name or click the arrow in the top right corner)
- In the very bottom left-hand corner under Advanced, click Restore Files.
- Wait for files to populate, click individual files or use the Select All checkbox.
Based on what I have seen, and on similar reports over at MobileRead, iCloud for iBooks is automatic. It will back up your entire iBooks ebook library to iCloud, including the ebooks you have downloaded from free ebook sites (as well as the annotations for those ebooks).

Any e-books in the iPhone's Kindle app are displayed in the "Documents" box, where you can select them and save them to your computer.
On your Windows PC, open File Explorer and copy the PDF file you want to transfer to your iPhone or iPad. Go to iCloud Drive and paste the file into an existing folder or create a new folder. The PDF file is available on your iPhone or iPad using the Files app.
In the Books app on your Mac, choose File > Add to Library. In the Open dialog, select the books, audiobooks, or PDFs you want to import, then click Add.
Drag the pdf files to the Books heading under Library on the left sidebar. Then select the books to sync in the books tab of the iTunes window on the right.
