Surprise, he's actually a Skrull! As it's revealed during the final closing credits scene of the movie, the Fury we've seen the entire movie is not Fury, but rather Talos, the Skrull who was introduced in Captain Marvel (played by Ben Mendelsohn).
So while the “Everybody calls me Fury" thing was likely just intended to make him seem like a super-aware spy badass in Captain Marvel, it is certainly something that they could spin forward to make characters who've called him otherwise into Skrulls retroactively in the future.

Nick Fury is a complex character. I would personally say that he is an Anti-Hero. He wanted to make weapons out of the energy from the Tesseract which is exactly what Red Skull was doing. He is, on the other hand, not he side of saving the world instead of enslaving it like Red Skull but his tactics are the exact same.
